It would be good if we could delete messages by category, e.g. all unread, all comments etc. Going into "Unread" and deleting all removes all messages. :-(
I would also like a category for cross-posting updates.

It would be great to be able to just delete cross-post messages (those especially) and comment notifications though.

The main problem here might be that just reading the message doesn't seem to mark it as read, as they are unfolded when you look at them and so can read them, but you need to actually click on them so that they are marked as read. So I suppose you didn't do this and hence they were deleted :/ Which is bad, I agree.

Maybe use the gmail model with tags? It seems like the ultimate goal so we might as well skip the intermediates
